Adding new layers to a PSD shouldn’t reset all instances in the layout
I really hate it when I’m working with a layered PSD file in InDesign where I have different layers of the image turned on and off throughout a layout and then if I edit the PSD and add any new layers, when I come back to InDesign, instead of just updating the layers that were turned on, it resets every instance of that PSD and I have to manually go and turn all of the specific layers back on/off for each instance. Confusing wording of options in layers palett
There are two Options in the submenu of the layers palett, that make no sense. It might be a translation-issue with the german version. When the options are "on" they are actually "off". That's confusing...

Apply Multiple Master Pages per Page (Akin to Layers)
Ideally, InDesign would treat master pages like layers. In this manner, a variable number of master pages could be applied to any page, allowing for more efficient and quicker customization of page layout. For example, a user might set up the following master pages:
A-Body (1 Col.)
B-Body (2 Col.)
C-Body (Fig. or Table)
D-Header (Full)
E-Header (Partial)
F-Footer (Full)

Make it possible to create GROUPS in the Pages palette and the Layers palette.
Make it possible to create GROUPS in the Pages palette and the Layers palette. Just like I can do in the Swatches palette or Styles palette.
When there are many pages (or layers) in a document, grouping them will be very handy.2 votes -

At the moment when you switch between documents the scroll position of the Layers Panel 'resets' to showing the top most item in the layers list.
On documents with many layers (where the scroll bar is present) every time you switch documents you have to scroll down to find the active layer. Very unproductive.1 vote -
File handling preference to deactivate new layers should also work with PS files
The preference to deactivate new layers when updating or relinking works great with Illustaror files but should also work with Photoshop files.

Show grid in front of some layers but not all
Add a setting to somehow designate a point within the layer stack where the baseline grid would appear. The desire is to have the grid visible in front of a background layer but behind everything above that. Perhaps in Preferences->Grids where there is currently a "Grids in Back" checkbox, there could be an additional checkbox of "Except lowest layer" or "Except lowest __ layers" or something. Alternatively, the setting could be in Layer Options, something like "Show Grids in front of this layer". You get the idea.

Layers Panel: be able to Group two Objects that are already in a Group with more than two objects
I am creating flowcharts within InDesign as it seems to work better for me than in Illustrator. The Layers Panel allows me to do this. But I really, really wish I didn't have to do this workaround. These are my personal notes for future reference:

This is needed because the Layers Panel won't allow you to group items deep in the Layers Panel, only if they're at the top level; you can't create a "Group within a Group."

Layers panel addressing one page at a time (even with spreads) for 508 compliancy
My agency has to do a lot of remediation to our files to meet accessibility requirements. Currently we use the layers panel to arrange objects on the page so that the reading order makes sense when the PDFs are read using assistive software. With files set up in spreads, all items on the spread are considered in the reading order despite the final PDF being output as single pages. It would be nice if the layers panel could be configured to address one page at a time (vs. two pages, as it is now). For simple projects, the spread approach…

Can there be an export option that exports all layers into there own pdf all at once and not have to export each layer one at a time?
Can there be an export option that exports all layers into there own pdf all at once and not have to export each layer one at a time? Example: I have 20 layers in a document and need to export each on as a pdf. I would like to do that with one export option and each layer retain its name in the pdfs.

Export to Illustrator with Layer Preservation
We do a lot of packaging design for a large catalog of products and use InDesign for most of that design (due to some specific needs for variants, etc.). We often need to provide the files as .AI format to our manufacturing vendors. It's easy enough to export to PDF, which preserves the spot colors and Acrobat Layers, but when we save from PDF to .AI, the layers vanish. InDesign needs a way to save/export native files in a format that can be opened in Illustrator that preserves all InDesign layers.

Ability to manipulate illustrator sublayers in Object Layer Options dialogue
It would be great to be able to manipulate (turn on and off) illustrator sublayers in the Object Layer Options dialogue.
I use the adobe suite for urban design mapping and analysis where we work with many layers to describe the complex nature of the city/area we are working in. We are often working with 40+ layers, many of which could be 'grouped' or collected into a single layer, however when placing the same .ai file multiple times in a report, we need to retain the ability to turn layers on or off to suit different data sets.…

Add Button Functionality for the Ability to Toggle Conditional Formating Layers
It would be amazing to be able to toggle the layers under conditional formatting with Buttons. We have an Instructor Guide and a Participant Guide in the same document and the customer wants everything in the same document. Then the learner or teacher would be able to toggle the text with a button in an interactive PDF.

Some option where the palette could/would autoshow the active layer - specifically when you have a lot of layers. Currently have docs with 100+ layers.

Illustrator views / layer visibility
In Illustrator, one can create custom views, which store both pan/zoom information but also, crucially, layer and sublayer visibility information. Being able to choose among these views when importing an Illustrator file would be very useful – imagine turning 40-ish layers on or off manually.
I frequently use different instances of the same Illustrator file in my InDesign work, with different Illustrator layers visible. The ability to use custom views would simplify this greatly.

Make the layers right hand side squares bigger!
Hi, might just be me, but the little squares to denote in which layer an object is in is too small, or not very co-operative.
If I need to move something from one layer to another, I find it really difficult to hit the target right to move the item, the square is too small.I am not blind, its just the one element of the UI that I constantly don't get a positive result from first time, normally takes 3 attempts!

Create merged pdf from layers of one file
Have a file with multiple languages with each language on a separate layer that must be combined into one pdf file. Would like to be able to export once and have all pdfs completed from InDesign.
One document contains 26 different languages that must be exported.
