Navigation Points have been re-introduced in the Media panel. This feature is available in the latest release of InDesign (version 16.0). Please use this release to use Navigation Points for Video/Audio files.
However, the Controller options will not be available. As communicated earlier, all options (Controller options being one of them) related to Flash/Flash player have been removed from InDesign as Flash Player is now being EOL’d (End of Life).

Please read the comments. These are not from people using the Flash Player. You can link to mp4 videos and export them to HTML, EPUB, and/or Publish Online.
Yes, by all means remove the Flash Player message and the rmtp protocol, but keep the http protocol (and add https).
This feature is currently in use.
*mp4's do not require the Flash Player.*Just as animation in ID was developed for the Flash Player, but is now supported by other formats, this Video From URL feature still has important relevance beyond the Flash Player.
Removing this feature is throwing out the baby with the bath water. You don't have to remove something just because the UI includes a message about the Flash Player. Just remove the text that mentions the Flash Player.
This video is used in the in5 demo document that launches in InDesign when someone first installs InDesign:

Many in5 users use Video From URL for the same reason, it shrinks the size of their output. In some cases the video is already hosted on another server (but the server doesn't provide an iframe embed).

We have fixed the issue in the latest version of InDesign, Id 14.0.3Please upgrade your InDesign application to the latest version to try out the fix.
If you are unable to see the update yet, go to Creative Cloud desktop application, open the menu (three dots) from the top-right corner and click on ‘Check For App Updates’.
If you face any problems with the new update, do let us know in the comments.

Update:
Few of our users have commented that the issue is still not fixed for them. We sincerely regret the trouble caused.
In our attempt to eliminate the problem completely, we could identify few scenarios in the which the problem would manifest.
