Conditional text is not applied correctly after line break in IDMLs
If Unconditional text follows a line break where another Paragraph Style is applied with Conditional text, making an IDML out of the document will change the Unconditional text to Conditional.

I use conditional text to select text that needs to be rewritten or revised. When the text is fixed, I remove the mark. But it comes back again and again.

I am also having an issue similar to this. I have a document with conditioned text utilizing paragraph styles. When I turn conditions off/on, some (not all) of my text will take on the paragraph style of the section that preceded it.
