As confirmed by multiple users, this issue is fixed in latest version of InDesign.

The fix for this issue is now available in the latest update (14.0.2) of InDesign 2019.
If you are unable to see the update notification, open the menu (three dots) from the top-right of Creative Cloud desktop application and click on ‘Check For App Updates’.
Once the update button is shown against InDesign, click on the button to update to Id 14.0.2.If you face any problems with the new update, do let us know in the comments.

Adobe InDesign teamAn error occurred while saving the comment Ed commentedThe Adjust Layout option in Layout>Margins and Columns… needs to be able to be defaulted to off. I work in prepress and have used that specific setting to adjust margins and such to insure a job will output properly. A few times that has already bitten me since the InDesign CC 2019 release. I would greatly love the ability to disable that.

I am experiencing this multiple times daily. As I work with numerous files in a prepress setting daily (as well as supporting other similar users in an IT function), I find myself running in circles trying to make sure that the incorrect folders get removed so we don't have potential downtime due to someone removing the actual good file.
