The fix of the issue is now available in the latest InDesign 2026(v21.0.0.192). We recommend you upgrade to the latest version for the fix.
If you are unable to see the update, go to the Creative Cloud application, click on the context menu on the top right, and click on Check for App Updates.

@Sanyam
I am on InDesign 21.0.1 on a Mac running Sequoia 15.7.2, and this is STILL NOT FIXED!
I've had to go back to EVERY document I've created in the last two years and un-check Shared Hyperlink Destination, because whenever I save a copy of the document, the Shared Hyperlink Destination stores the links in the previous version of the file, and then all the links drop!
Dropping Hyperlinks has been happening on and off for the last year, and I just recently discovered the cause, which is INCREDIBLY FRUSTRATING.
Also, whether the link drops or not appears to be random or intermittent. Some documents have 300+ links, and editing them is VERY TIME-CONSUMING.
I know there is a script, but this application's behavior is a nightmare. People are losing links whenever they SAVE A COPY without knowing that this rotten checkbox is the cause.
Screenshot of the document I'm working on now. Links lost, having to spend hours updating. (Content blurred intentionally for copyright reasons.)
