The fix for this issue is now available in the latest update of InDesign – version 16.1
Please update to this version to get the fix. To prevent problem on existing documents and see the footnotes again, you will have to force recompose the stories.
To force recompose stories, you can use the shortcut Command-Option-/ (slash) on Mac or Ctrl-Alt-slash on Windows-InDesign Team

Nearly the end of Jan 2021 and this is NOT fixed.
The footnotes randomly disappear during export -- I check the file carefully, then export, and the PDF shows them gone. I go back to my file, and yep, they're gone. I can get them back by pulling the textbox down, but then the whole file redistributes and adds an extra page at the end. When working on multiple files, this is a lot of extra work!
It happens mostly when working in the Book environment -- if I export the whole book as PDFs. When I export from the Book as separate files, it seems to go ok, but I hold my breath as I do it. I think I'll stop using the Book function until there's a fix, which again makes my workflow a lot longer.
I've just almost lost a valuable client because of this problem, and that is unacceptable. Lift your game, Adobe.
