Bookmarks are created from the source styles. Unlike the TOC, where the source styles could be messed while the output is created from target styles to make it look OK, bookmarks will only be correct if your style structure and levels are correct.

How do you do Fit frame to content, by key command or from menu?
The screen shot looks as if you doubled the boxes by Alt + mouse drag. -

What has changed, ID or the tool you use to view the PDF?

The bullet points come from fonts. ID doesn't include fonts in the INDD, so you would have to have the same fonts on both, MacOS and Windows.

How can you not have backups? You didn't mention what OS you use, but even Windows 10 has an implemented feature that would regularly save versions of files (usually daily) so you restore on their original storage location, if there is no better solution. Macs have time machine.
The recovery feature of ID is not a guarantee. -

Ask yourself something: did you change your setup by updates? If so, why?
The setup was most likely working before, so why update at all? Not satisfied with the situation of a well-running system? -

When I open the prueba.tif in Photoshop I see no alpha channel in it. If I create one, then it works in Indesign as expected. Assumption: it wasn't exported with alpha channel.
Alternative: create a clipping path and save it in the TIFF.

I would convert the HEIC to a popular format. The effort to implement a licensed file support library is most likely too big.

Indesign, as all Adobe tools, is not optimized for RAM usage or for Macs This is why the memory it uses from RAM and harddrive can be set up in the Preferences. If your system says it ran out of memory it's most likely just that. You can either increase your RAM - oh no, it's an Apple device, not possible to upgrade my RAM! - or ***** down the per centage.

It rather looks like if there are several styles at once applied to the same line of text (that's why the +). If you simply select one letter of the "Big" text, will it remain "Big" style?
I use conditional text a lot and don't have this problem. Well, I still use the 2019 version. -

Indesign is not slow with 30 cross-ref if they all point to inside a document. It will become extremely slow when a cross-ref points to an external document which doesn't exist or has been renamed. This is a general bug, one that has been in ID since like ever.
