    As confirmed by multiple users, this issue is fixed in latest version of InDesign.

    We have the same issue too! But instead of having to duplicate the folder or, you can just rename the original folder!

    So this means, you can open a document inside a folder that also has a Documents Folder. Close the document, but keep indesign open. Rename the original folder. Once you now open the same InDesign File again, it creates a new folder on the same place as the original one, with the name before you renamed it! Inside is as stated above just a Document Fonts folder and a AdobeFnt21.lst file! I have reproduced this on multiple machines running InDesign 15.0.2 and Mojave! Please fix!
