    As confirmed by multiple users, this issue is fixed in latest version of InDesign.

    Here are the steps we use to recreate the issue on multiple systems. Package a document to a folder or the desktop. Close all open documents. Rename the packaged folder (we just remove 'folder' from the name). Re-open the original file you packaged from. The packaged folder (before you renamed it) will reappear on the desktop with only the Document fonts folder containing the fntlist file, nothing else - no IND file, no links.
