The fix for this issue is now available in the latest update of InDesign – version 16.1
Please update to this version to get the fix. To prevent problem on existing documents and see the footnotes again, you will have to force recompose the stories.
To force recompose stories, you can use the shortcut Command-Option-/ (slash) on Mac or Ctrl-Alt-slash on Windows-InDesign Team

I am facing a similar problem with endnotes. In the text the references are there, but the first lines of the endnotes disappear.
I am using ID 15.0.1 but the file was created in an older version.

Hello Nabil, my team and I are facing the same problem but not only with soft returns. InDesign with Arabic support seems to randomly misplace the "full stop" at the end of paragraphs and it is very difficult to spot especially in long documents.
Also the quotation marks are flipped sometimes.
I contacted Adobe support and they advised me that it is a bug in the version 19.01. They helped me to downgrade to version 19.0 until the bug is fixed. This will not require conversion of the files created in the newer version.
Unfortunately, the files already created in version 19.01 will need to be fixed manually.
