This doesn't quite solve the ability to select alternating rows in indesign, but I've found using the colour picker tool to be a much quicker way to change the fill of alternating rows.
Change the fill of a single row to the colour you want, then grab your colour picker tool, and select that colour. You'll now see your colour picker icon has flipped and has a small "T" next to it. You can use this mode to go row by row to quickly change the colour of the fill to match the colour you initially selected in the rows desired. It's still a bit of a manual process, but I find it way faster than highlighting and manually changing the colour from your watches.
