    Embedding links didn't fix this issue for me. I had to save my AI files as pdf. The way that parts of my ai files were moved when placed in inDesign made no sense. Sometimes I wasn't aware of the issue until output of print files when the imposed PDF had errors, but the low res preview in inDesign did not.
